Elucidata: Utilizing Public Transcriptomics Databases for Meta-Analysis

The biomedical data landscape is fragmented, with several isolated and heterogeneous data sources that use varying formats, syntaxes, schemas, and entity notations. This leaves biomedical researchers with severe logistical and technical challenges to find, query, and integrate data into relevant cohorts.

Our solution to this problem is the Polly Public OmixAtlas, housing transcriptomics datasets ready to be queried & analyzed. This data becomes analysis-ready in two main steps: First is Data engineering, where data formats become consistent. The second is metadata harmonization, which uses NLP models to ensure that all the metadata fields follow the same vocabulary.

With the proper scientific context, meta-analysis and integration of multiple datasets are now possible and help uncover significant insights in the form of differentially expressed biomarkers and pathways. Strateos and Ro5: Automating Drug Discovery For Faster Hit Identification and Better Leads

​

Reaping the Benefits of an AI-Driven Automated Drug Discovery Platform

Strateos’ roboticized cloud labs shorten its clients' hit identification, H2L and lead optimization cycle times by automating in vitro cell-based/biochemical assays and design and synthesis of small molecules. Ro5 offers AI-driven solutions for target identification, hit identification, H2L, lead optimization and clinical trial analytics. Strateos and Ro5 have built a closed loop, automated design-make-test-analyze (DMTA) system that takes advantage of Strateos’ Cloud Lab Automation-as-a-Service and Ro5’s Knowledge Graph and AI Chemistry platforms. It enables fast progression from target identification to lead optimization and allows scientists to evaluate targets, efficiently identify hit compounds, and rapidly design promising drug candidates.

This system has been used to identify a prospective oncology target and initiate a drug discovery program. We show that our automated AI-driven DMTA workflow can rapidly identify the majority of hits with only 10% library screened and a diverse set of scaffolds with only 1% of the library screened for subsequent lead optimization.

Scilligence: HELM as Enabler of Unified Entity Registration System

The pharmaceutical industry has seen a dramatic evolution from traditional small molecule drugs to a wide variety of therapeutic modalities. The increased complexity of therapeutics (antibody-drug conjugates, siRNA, mRNA vaccines, and antisense gene therapy) has created an unmet need in the discovery science space. Legacy systems, initially designed for small molecule drug discovery, are no longer able to support cutting edge research and development efforts. In this talk, we will discuss how to bridge the gap between chemical-based small molecule informatics system and letter-based biologics system using HELM (Hierarchical Editing Language for Macromolecules) technology. We will discuss the importance of using standardized notation, as prescribed by the Pistoia Alliance and IUPAC, and the registration and secure sharing of HELM monomers for de novo structure identification of macromolecules. Abstract 

An application of digital twin concept and machine learning to construct constitutive relationships for modeling of shock wave propagation in orthotropic composite materials is proposed for nonlinear explicit meshless transient large deformation computer codes (hydrocodes). An anisotropic equation of state (EOS) is used for the accurate extrapolation of high-pressure shock Hugoniot (anisotropic and isotropic) states to other thermodynamic (anisotropic and isotropic) states for a shocked carbon-fiber epoxy composite (CFC) of any symmetry. Using an anisotropic nonlinear continuum framework, generalized decomposition of a stress tensor, digital twin concept and machine learning, the shock waves propagation in CFC materials is modelled using meshless hydrocode. The developed framework can be used to optimize the development of composite materials structure. It can be used to view the status of the composite materials under impact loading conditions, which provides a way to project physical properties into the digital world.

Abstract

The ability to deliver innovative products to the marketplace is at the core of many chemicals and materials companies. One of the main obstacles in doing so are high R&D cost and long development timelines. As a promising solution, data-driven R&D has made its way on executive agendas. At the same time, the underlying IT infrastructure required to provision R&D data to these data-modeling initiatives is often overlooked and/or under resourced. Consequently, many initiatives that aim at implementing data-driven R&D are facing data accessibility challenges, including insufficient data quality, lack of data contextualization or incomplete data sets because of poor system adoption.     

 

The solution to this problem is a uniform platform approach that can directly ingest data from their point of creation and serve up these data to lab managers, scientists, or directly to data modeling tools. This approach is a departure from traditional R&D IT infrastructure designs, as it avoids compartmentalizing data in silos e.g., in LIMS, ELN, or SDMS databases.
